Config.txt in a flash drive appears corrupted when plugged in, gets deleted after using chdsk /F works fine in ubuntu

Hi, We are using a data logging device which takes its configuration from config.txt which gets stored in the Flash Drive itself running on FAT File System. There are a few other files in the drive such as (autorun.inf, some .txt, some .exe and .pdf files).We have found that somehow only this specific config.txt file is automatically getting corrupted When the device is plugged in. And when this happens the files become inaccessible, and windows won't even allow to copy/modify/rename the file. On Autoplay, I get a notification on the bottom showing that "There's some problems with this drive",
