How to transfer settings between two windows installs on the same machine?

Recently I began having boot up issues, well more precisely the destop would take ~15 minutes to load. After doing the usual backup, attempting to restore system images, etc I decided I would install windows on the second drive and see if that helped. Its seems to load just fine now (as long I boot from the right drive anyway, calling them numerical volumes rather than using the drive letters is just confusing) but I have no installed programs despite them clearly being on the drives as before.So how do I transfer all that install/setting info from one install to the other?
