How do I all Java to run without getting the permission to make changes to my computer window?

I understand the concerns about the Java security vulnerability, but now I believe a fix has been promulgated.  But everytime I open Internet Explorer I get a banner/window requiring permission for Java to run.  How do I all Java to run without getting the

permission to make changes to my computer window?  I just want to create an exception for Java and don't want to reduce the level of security notices.  I tried adding the subdirectory for Java under programs but that didn't work.  Thanks
