Our new software runs on a 2003 server and the customer has an option for us to supply a 2003 R2 server. My question is if the customer has a per seat licensing scheme and we supply the server as part of a deal does the supplied server go onto their per seat licensing? If yes does this change if the supplied server does not get added to the domain i.e. standalone server?

With all the licensing models across the different organization sizes, this seems a better option. This way you don't carry the cost or the liability.
