There are certain applications that run on this and some users have permissions on the shares which are applications. Every time you shutdown incorrectly, permits are lost in the share.

Sorry, still not enough information. What does "shutdown incorrectly" mean? Give us a precise example of the permissions you see before, and after, this happens, on any given folder. Also mention what's in your event logs.
