I have several portable firefoxes and I'd like to merge all of their histories into another portable install, without affecting their own histories. I tried using weave but it's not made for that and I constantly have to change whether it uploads or merges data since apparently it uses system wide settings which doesn't help when I have multiple firefoxes open.

I am not too sure, but as far as I can see it isn't possible. Histories are not like bookmarks which can be backed up and stored in another or new folder for use or copying to elsewhere. Sorry but unless someone else knows differently it is just the way Firefox works.

Hello Aaaach. Firefox History is stored in the places.sqlite file. Thus, I don't think you can really merge them into one file. I will try to find a way to do so but don't be too hopeful.
