How to fully remove Malware and Viruses

My name is Kevin, and my computer is infected with a virus. I ran scans with Malwarebytes, Spybot, and Kaspersky and they detected and removed 100+ infections. (Malwarebytes 100+ Kaspersky 0 and Spybot detected 2 browser infections with the last scan.)

I deleted windows system and windows 32bit folders and recovered windows 8 via one key recovery, and rebooted and for some reason I cant upgrade to windows 8.1 still. (do not delete windows folders.) My CPU and memory still spike in background programs dealing

with windows and I would like a step by step process of elimination for this virus I thought I had in Windows folders.
