I need to reinstall an older OS but the old OS installer (Windows 2003 server) doesn't even see the disk. If server 2008 is installed you have to insert the install disk and boot from it, then choose a fresh install and configure/format the drive and it should run. Are you sure it's an NTFS problem and not a driver issue where 2003 is not seeing the hard drives at all? Not an instance where you download the drivers and press F6 early in 2003 setup to specify the drivers?

I suspect that the drivers for the storage contoller need to be loaded to see the drive. The NTFS changes, would not affect the ability to see the volume much less the drive. Windows Server 2003 can mount and access a NTFS created under Windows Server 2008. It may not be able to use the new NTFS features, but that doesn't prevent it from seeing and using the volume.
